p0700 p0725 p1391 after transmission rebuild?

i have a 2002 chrysler sebring convertible with a 2,7 liter automatic. the motor was replaced about 20k miles ago with a remanufactured motor. and everything has been flawless untill the transmission was rebuilt. the code p1391 showed up, it runs poorly and ive scoped the cam and crank sensor signals and found the crank sensor signal was irratic.the voltage to the sensors are within spec, the cam signal was ok. ive replaced the cam and crank sensors, swapped the pcm with a known good pcm, overlaid the harness and pulled the flexplate out and replaced it with new, and verified cam crank timing. ive wiggled the harness and had no luck there. i think ive run out of ideas. but not above taking any suggestions thanks!

Update:

codes p0700 and p0725 are also present.

p1391 intermittant loss of cam or crank

p0700 trans code present in pcm

p0725 loss of engine speed signal to tcm

i beleive the crank signal being poor is the root of my issue. but why is it week. ive found a website with the exact issue but different car with almost exact scope patterns

    Check the grounds going to and from the TCM and PCM , also the TCM could of lost the cam signal and speed signal due to the TCM itself being faulty.Also you're right that the harness could have a bad wire or connection , check all the plug in connectors you see near the firewall etc bec if they removed the transmission and did anything with the harness that harness plugs in via male and female connectors and so does the cam, crank shaft sensors, plus they probably are close to together and could be loose.

    Hope that helps and best of luck.By the way the PCM and TCM both are connected up to those sensors and they both use those male/female connectors to junction or connect together.
