Although Sir John Major was appointed their guardian (for how long I don't know), their parents had joint custody. And then of course, there was always HM.

Charles and Diana had joint custody but since the boys were/are heirs to the throne ultimate custody would fall to the monarch.

The boys also attended boarding school so they were always looked after.

I haven’t actually looked into it.. but I know the queen has custody to future monarchs.
