I am British by neutralisation,but I am south Africa origin,I have been in S.A for 3years,will my passport get affected when I go back to UK?

Your question has already been answered one year ago. Once a British citizen by naturalisation you are British citizen for good; you can stay out of the UK as long as you want and you can return whenever you want.
