The cheapest way to get from Penn Station to JFK will be by subway and Airtrain. From Penn Station, take the Queens-bound (eastbound) "E" train (Blue Line on the subway map) to Sutphin Blvd-JFK/Jamaica Station.

Once at Sutphin Blvd, transfer upstairs to the JFK Airtrain, which will take from the train station to all the terminal.

The one way fare on the subway is $2.25 and on the Airtrain is $5. I highly recommend purchasing a $7.25 pay per ride (regular) MetroCard at Penn Station to use on both the subway and the Airtrain.

Another way to get from Penn Station to JFK will be by taking the Long Island Railroad to Jamaica station and transfer to the Airtrain. The one way off peak fare on the LIRR will cost you $5.75 and the one way fare on the Airtrain is $5.

In regards to going from LGA to JFK, there are two ways to get from the airport to the other.

Option 1: you can take a taxi, which will cost you about $30 to $40 to travel from LGA to JFK.

Option 2: you can take the New York Airport Service express bus for LGA to JFK. The one way fare on the NYAS express bus will cost you about $15.

Subway is the cheapest, and most time consuming, option.
